Told in flashback, Out of the Depths strives to explain why its four male protagonists are bobbing around the Pacific in a lifeboat. The story proper begins as Captain Faversham (Jim Bannon) and his crew embark upon a secret mission which takes them into Japanese waters. The plan is to prevent a kamikaze attack against the American invading forces. Compelling in itself, the plotline isn't improved by arbitrary doses of misfire pathos and comedy relief. One of the sailors is played by Ken Curtis, later to gain TV fame as Festus on Gunsmoke.

Luckily the boys also have a row boat which they climb into and then try to signal some passing planes for help. Unfortunately, their paint spattered rag is mistaken for a Japanese flag and they are bombed from the sky.

He then decides to take her back to Hollywood to collect the reward for her return. But now love has entered the mix, and must be resolved with his job and her engagement to another.

Reporter Connie Pearson (Constance Worth) persuades them to visit Marty Jones (Elvin Fields), a fatherless boy, who has been sent to a boy's home after stealing Steve's wallet, ran by Tom Goodwin (Forrest Taylor.) Marty tells Steve that the home is a phony and is a front for cattle rustlers. Steve passes the information on to Connie, who doesn't believe him, so he and Jimmy wire the ranch for sound. They are caught and Goodwin turns them over to Sheriff Barnes (Edmund Cobb), and then plans to skip the country

The Stooges are dressed as Japanese soldiers for their job as magazine models. On their lunch break they go into a restaurant with their Japanese uniforms on, causing the proprietor to mistake them for the real thing, and a chase ensues. The boys fall through a trap door, and into a nest of Nazi spies where they are mistaken for "Naki", "Saki" and "Waki", three Japanese saboteurs. The Stooges try to act the part, including demonstrating acrobatics and jiu-jitsu to their hosts. When the real "Naki", "Saki" and "Waki" show up, the boys are exposed as impostors, but after a wild fight manage to capture all the Axis spies.
